AlgorithmThe mapped data of three replicates of each group were inputted into the Cufflinks software for gene expression difference test and averaged gene expression levels were reported in FPKM (fragments per kilobase of transcript per million fragments sequenced). Authors performed the Benjamin-Hochberg procedure of FDR analysis in gene expression difference tests to control the potential false positives introduced by multiple testing. The thresholds of false discovery rate (FDR) < 0.01 and absolute log fold change > 2 were used to determine the significantly upregulated and downregulated genes between different groups.
